A new Proton Experimental update was released a couple of days ago that includes a few fixes. There was an issue where cloud saves for games could screw up new Proton prefix creation, which led to cloud saves being missing. This update fixes that problem, as well as one where some games that use DirectStorage wouldn't work on Intel GPUs.
The new Proton Experimental update should automatically download if you already have the experimental layer. If not, just search for Proton Experimental in the Steam store on your Steam Deck and download.
Proton Experimental 5/9/25 Update Changelog:
- Fixed issue where Steam Cloud downloads could interfere with new Proton prefix creation leading to missing Steam Cloud saves. If any saves are missing after Proton 10 use, check for directories containing

in the name in your Steam Library - the missing files should be present there. - Fixed some games using DirectStorage not working with Intel GPUs.
