A new Steam Deck Beta Client update dropped yesterday with even more fixes for the Steam Controller. The controller will properly be detected when it's charging on the puck when Steam starts up, and the trigger's haptic effect will no longer target rumble motors. We also have a fix for stutters on the gyro polling rate, and layout improvements have been implemented for the new settings changes from the May 13th update.
You can download the update yourself in the System Settings on the Steam Deck. Make sure your update channel is set to Beta or Preview.
