A new Steam Deck Beta Client update was released yesterday with some more fixes for the Steam Controller. There was an issue with the Steam Controller firmware update dialog reopening, as well as config selections not saving correctly. There are also some compatibility issues for some games when the controller is docked to its charging puck.
You can download the update yourself in the System Settings on the Steam Deck. Make sure your update channel is set to Beta or Preview.
