Thanks to sites like SteamDB tracking pretty much everything that happens on Steam, a user over on Reddit by the name of "pepeizq" has pointed out that the Steam Machine now has 4 package IDs associated with it, likely meaning there will be 4 options to choose from when the time comes to buy your shiny new gaming PC.

This was figured out by cross-referencing the IDs found on SteamDB with the code for the reservation system on the Steam website. 4 of the IDs on the SteamDB page for the Steam Machine match those on the reservation system, so we can be fairly sure there will be 4 choices of Steam Machine.
We already know that the Steam Machine will be sold in 512GB and 2TB storage variants, and given that there will apparently be 4 options to choose from, most users are in agreement that you will have a choice about whether you want to bundle a Steam Controller with your purchase or not.

This is great news for players wanting to keep costs down, if this is indeed the case, as the Steam Machine is compatible with existing controllers such as Xbox and PlayStation controllers. If you are fine with sacrificing those extra touchpads and buttons, you could save yourself some coins by ditching the controller and just getting the PC itself.
Personally, I don't see what else these bundles could be. The RAM amount is fairly stuck at 16GB; any less would be unusable in today's gaming sphere, and any more would make the device prohibitively expensive. We already have different storage options; it's unlikely at this stage that we would see any change in the CPU or GPU offered either.
